You probably made a mistake there, because you didn't use the level.dat associated with that world (at least not the one you sent me via MediaFire).
When you do, you get completely different results and no (structural) errors at all! (all your blocks & items IDs are in fact classical)
Looking closer, however, I see that in r.152.129.mca analysis, you have a huge number of entities reported:
